I don't think there's much they (Apple) can do apart from trying to plug programs that let you access the phone. From what I hear, that's a pretty difficult endeavor in itself. On the other side of the fence, the modding thing is harmless enough that Rockstar have let it slide on their end with the PC versions.
I'm glad that this can be done on non jailbroken devices. There are some really cool looking mods out there!

Mike,
A member at iFans has created a whole thread dedicated to iOS GTA III mods. It's fairly new so there's not an awful lot there yet, but the Lamborghini on the first post looks sensational!

It's a great article with detailed steps and modding was actually made easy in this tutorial. But is it really worth your time and effort? I don't think so.
