Hmm, now that I think about it not much sadly. I tend to have heaps of what I would call "less common" stuff. Some of my rarer crap is:
FF7 Non Plat
FF8 Non Plat
Ico (Regular Edition)
Complete Banjo Tooie
Starcraft 64
Boxed copy of Doom on Jaguar
Saga Frontier 2
Vagrant Story
Eternal Darkness (Is this "rare"?)
I also have a TV receiver peripheral for game gear... those are pretty scarce. I'm pretty proud of that one _________________

Well, I got Metal Gear Solid 1: The Twin Snakes, MGS2: Sons of Liberty and MGS3: Snake Eater. They are pretty rare.
I guess my Nintendo 64 games and PS1 games are sorta rare too. _________________

I have a rare game called Rally Cross 2 for PS1 which no-one has probably heard of, but no case. It came in a bundle with Twisted Metal 2. I've never seen it on it's own. It has terrible gameplay, and a terrible track editor, just FYI.

Oh yeah, I have the PC version of FFVII somewhere in my collection. Remember paying just £5 for it in a sale in Virgin Megastore many many years ago. _________________

Dunno if it's really "rare" but I've got a copy of Final Fantasy 9 in near mint condition.

IF you consider the red and white Famicon is rare, then i have that, + TMNT 1,2,3 Contra 1,2,3 and a few games and there..
On PC, Constructor, Knights and Merchants + expansion (don't think you can get this anymore). Warhammer: Horned rat version, Magic the Gathering the first game.. i saw this selling from America about 150USD + shipping..sounds good.. _________________

I still have my Sega Master System and a few games, don't know if they are considered rare -
Sonic the Hedgehog
Bart Simpson vs the space mutants
Mortal Kombat
Michael Jackson's Moonwalker
Predator 2
Impossible Mission
Road Runner and Wile E Coyate
and a few more

Not sure how rare they're considered, but I have the following, still with boxes and manuals (at least, I think I still have the boxes and manuals...) for Mega Drive:
Sonic 1, 2, 3, & Knuckles, 3D, Spinball and Dr. Robotnik's Mean Bean Machine.

No idea what's rare or not, but after doing a little eBaying I think these probably qualify:
Metal Gear Solid Limited Edition
Came with VR Missions, some dog tags and the Silent Hill demo.
Metal Gear Solid 3: Subsistence
Metal Gear Solid 4 Limited Edition
Final Fantasy VII (non plat)
Final Fantasy VIII Limited Edition (non plat) (not sure how rare this is, it was an EB pre-order thing that came with a shirt, memory card and a special box)
Ico
Shadow of the Colossus (with postcards) _________________

I have Shadow of the Colossus, it comes in the cardboard case with the artwork. That's the rarest I own, unless you count mint condition FFVI and VIII.

Legend of the Dragoon (Complete)
Zone of The Enders (Complete)
MGS 2 (No manual)
All Spyros on PS1, all Complete
Yeah I'm not one of those people who pick up the rare games _________________

if they printed tens of thousands of copies of a game, it's probably not rare (unless they buried most of them in the desert )
having said that, I don't have many rarities, A bunch of NeoGeo Pocket Colour games, an Australian copy of Vib-Ribbon (with poster), and that's about it! _________________ Playing: 30sec Hero, Scribblenauts, Dungeon Crawl

I'm going to change my answer, rarest game I own would have to be Kameo... or Viva Pinata.
