The game is a fucking masterpiece of story telling. The way the plot progresses and eventually ends is sheer brilliance. It really feels like an epic plot.
Mass Effect
Same as above. I LOVED the twists and turns, and the climatic final Citadel battle remains as one of my most memorable gaming moments.
Killer 7
Best story ever, if you can work it out.
No More Heroes
Quite possibly the best videogame ending ever.
There are others but I'm tired of thinking. _________________

Killer 7's one is awesome but I don't think anyone yet has been able to explain it 100%. There is a practically a thesis on it on gamefaqs that deconstructs its and concludes that there are three different Herman Smiths or something. The ending made more sense before I read it.
While God Hand may have had the worst ending since Quake 1 it perhaps has the best credits ever (yes, better than portal), so I'll give it my usual plug: http://www.youtube.com/watch?v=vAga2AjfZlg
Some of DOA4 endings are great in their total irrelevance like Kasumi's. Wtf has that got to do with anything?
Edit: Jak 3 also had a really fun and satisfying ending. Unlike the true ending of Jak 1 which was the biggest let down ever.

God of War, classic, the climactic battle(s) were epic. When you realise that you have to fight Kratos clones to protect your family, it's one of those moments you'll never forget.
GTA IV, the ending where Roman dies. Shocking and followed by a thrilling shoot out at the foot of the Statue of Happiness.
The Darkness, amazing story from beginning to end. Still hoping for a sequel
Portal. You know the deal.
24: The Game. 24 nerd.

I've got to say I was pretty impressed with the ending, especially the variations of endings. Also the way KOTOR II picked it up afterwards by having you correct NPCs version of events so that the game knew which ending you'd done was good too. _________________ "Just one more level honey!"

for something recent, im going to have to say dead space has a great ending, because - trying not to spoil anything - you come across characters that generally piss you off in how they try to screw you over, and then they are dealt with in the last boss justly..oh so justly.
..i think that was vague enough, but now im not even sure what im talking about.

I bloody loved No More Heroes ending, although I never understood the british guys role in the ending. I am sure we will see him in the sequel.
Killer7, ok, I admit it took 2 play throughs to figure out. But one of my favourite endings, once I (think) had the gist.
Okami, my all time favourite game. And the ending was superb, albeit a little upsetting. I actually teared up. But I swear I am all man.

Mafia and Killer7 are definitely two of my favourite endings but I've been wracking my brain trying to think of an ending that hasn't been mentioned already and I finally landed on one; Hitman: Blood Money.
Major spoilers etc...
The game ends with you being betrayed by your colleague and series long mission giver, Diana. She ends up killing you by injecting you with a syringe full of poison. The game then cuts to your funeral which is being held by those who conspired to kill you. Diana is also there to pay her last respects. She applies her lipstick, lays your two sillverballer pistols on your chest and kisses you on the lips.
The credits begin to roll as the camera focuses on Agent 47 lying in his coffin. The thing is, your not really dead. The poison Diana injected you with was a fake-death serum that you'd used in an earlier mission and the lipstick she had applied before kissing you was laced with the antidote.
It's possible for the player not to pick up on this and let the credits role until the end where Agent 47 is then descended into the crematorium. But if you mash on the controller during the credits sequence, Agent 47's heart slowing resumes beating and he awakes from his coffin with his silverballers in hand. You then regain control of Agent 47 and proceed to massacre everyone at the funeral, everyone you'd been fighting against throughout the game. You can imagine how satisfying an ending that was. _________________

Sam and Max Season 1, episode 5. not really the ending but the last piece of gameplay AND the ending, it's so fun, your already in a point and click game, and in the game your characters are put into a text adventure..one of my favourite lines of any game ever:
"You see a respect for living things. What will you do?"

Dead Space imo had the best ending it scared the living fuck out of me. hahaha i never expected it and than boom i jump . I really really enjoyed that game can't wait for number 2 _________________

It was a good ending. Maybe it is because I review horror movies for a living but in Dead Space's ending:

Great game though.
Disgaea 2's was great as well, the best one was good but the worst was not too shabby
